How do I go about backing up my websites? I tried using CORE FTP like I use to use. However when I log in through CORE FTp it doesnt not give me the complete website updated as it stands right now. What am I doing wrong?

DH automatically backups your domains and databases.

You should check out the automatic backup article linked above, but your problem with coreftp is most likely due to the wrong address/user/pass or caching.
