I went to "one click install" ZenCart and I saw the warning that if I continue with the install my domain will be set to run PHP as CGI !! I am running PHP files within my domain, what will this do to my site/files??

Nothing, unless you rely on some .htaccess settings. If not, it won't do a single thing.
