I want to embed a bunch of either h.264 or .FLV files on my future WP site. Should I just create a directory in my root called videos or something like that to place the videos inside of, just as you would do with images, or is there another way to do this?

Everyone has there own preferences when it comes to the organisation of files on one's server, so just do what's comfortable for you. If you plan to upload files in future using WP's own upload features it would probably be sensible to first install WP so it creates it's default media folders and then upload your video content directly into that location via SFTP.
